Some things don' compute - you have blocks for 500m, but you run out of elevation still shooting 7" low? and then you install a lower rear block (which would have you shooting even lower), and you end up 5" high??

Before worrying about a tiny bit of runout, I'd get the rifle set up correctly before going to the range next time - after all, you don't need a range to boresight a rifle.  Certainly not with a laser.

What about bullet dia. vs. groove dia.?  Did you slug the rifle?  It's a 38-55...

Sorry I did change both blocks (3/8”). I didn’t have a set so I believe I used a 5/16 in the rear and a .250 in front. I used what I had on hand. Would that have caused a problem with the laser? Because I know I had the laser dot and crosshairs somewhat lined up.

I just but this barrel back on the rifle. I really don’t remember so good lately. I had a RKS.40 barrel on it when I shot BPCRS. When I went to a scope there was a problem getting to the rams so I changed one or both blocks. Wouldn’t it make sense that if I used this same set of blocks at 100 yds, that I would run out of adjustment and be hitting 7” low?

If you install new blocks, you'll need to re-sight the rifle, no way around it.  Especially elevation would be a potential issue.
And the way I read it, you actually raised the rear, not lowered it - relatively speaking.  I'd use one of the calculators to see what you'll need to get in order to get elevation more or less centered.  I believe brownell's has something.

No - you installed another barrel, probably dimensionally different. And as your scope blocks are on the barrel, you need to redo.

My last 2 shots were 5” high. Windage was fine. I came down 20 clicks and should now be very close to being sighted in. (I hope) I haven’t gotten a response about the cases not being annealed. Could this cause the run out I am seeing on the fired cases?

With my single shot rifles I simply open the action, and adjust the view down the bore until the target is centered in the bore. Then adjust my scope to see the same. Once done adjusting I raise the elevation adjustment a couple inches to allow for bullet drop and fire three shots. It's almost always very close to where I want to be.

annealing and runout are the final tweaks in getting the best accuracy from a load/cartridge.  When  you have alod that shows promise, you try those things for incrementally better accuracy.
FWIW, I don't consider that to be significant runout.
