When using a pistol primer I always put a 0.008" thick paper wad under the primer to space it out so it doesn't hammer the breech block.  I cut them using a .45 cal press mounted wad punch I bought from Buffalo Arms.  They get seated with the primer.

My exception to this is in my .40-65.  I have a bunch of improperly made Remington .45-70 brass that had primer pockets cut too shallow for rifle primers.  They work quite well for large pistol though.   I have also found that CCI LR BR2 primers work pretty much the same as the Federal LP Match primers in .40-65 though.

I like Gunlaker use Fed GM155M LMP primers seated through paper. My reason for this was that I was getting occasional misfires and a second hit was required to set the cartridge off, seating through paper cured this issue. 
For what it's worth Fed155LMP primers work almost as good and are slightly cheaper. When using black powder primer choice is not all that critical, perhaps with smokeless things may be different I wouldn't know about that.
